 I would vote for the option to 'Save MUSICIP PUID tag' yes/no

 By default it should be retained when "Clear Existing Tag" is selected,
 even though the  description is slighly misleading because for most users
 leaving the MusicIP Puid tag in the file is useful as this data is correct
 and will never need changing - and it prevents having to reanalyse the
 file.

 But if somebody really wants to remove this, it should be possible without
 using another tool.
